This is a pretty tough spot. My only problem with him having a hand better than Qhigh flush is the fact that if he does have a boat/higherflush he loses a lot of showdown value by checking on the river, given the probabilities that you will check back. For me personally, 85% of the time I bet out the river to get value if I have a monster, or I shove all in on the river when im first to act to induce a call by convincing the opponent that im using fold equity against them (I use this against really good players, and alot of times they call). Checking with the nuts only works here if he has a good read on your style and hoped you caught something on the turn.. For me personally I think you should've called. The pot odds with the Qflush were good enough. Also, most Highly skilled players online prey on fear and playing very aggressive in high buy-in tourneys allows them to push players with stronger hands out of pots. I would've called but thats just my position.

Well, I think firing on the turn to protect your JJ equity is a better move 8/10 times. Checking the turn cautiously to see a card like A, K or Q on the river reduces the amount of actions you are will to take on the turn
If I was villain, and given the action that I intend to give you with a large 3-Bet, I would've made a light check raise on the flop. Not only to apply pressure, but to gain important information on hand range, and depending on your reaction, I also want to minimise my total loss given my hand strength.
How would you have reacted to check raise on the flop? and What range of cards would you have put the villain on, given a light check raise on the flop?
Making those kind of calls with a large stack requires more odds relative to outs. If you had a combo draw (flush/straight draw) I could understand the risk you are willing to take, however, with just a straight draw, given your sstack size before the hand. I dont think calling the all in was the right option. Obviously if the 9 or A comes you are hero, in this case i dont really see much logic in calling of all your stack on a draw without the right odds/equity.
