I just flat on the flop since there's a flush draw that I don't have. On a rainbow board I think I should just shove ?
When he checks on this turn, I can't see many hands he's planning to c/r or c/c, esp since he barrels quite much overall.
Shouldn't I just bet the pot here since his check seems weak ?

I kinda don't hate the turn check actually, although betting would also be fine (I kinda don't care too much either way). My major issue is your river check - I would tend to make a small bet here (intending to fold to a check/raise) and let villain toss me a few bucks with his overpairs (which his line will have a decent chunk). Top two is a pretty good hand here and people get stubborn (plus clubs missed which can help talk villain into a donation).
