Is it just way too passive to only call this river? I figured even if he was betting a flush he was not calling a push.

What about his postflop aggression tendencies?
As you're deep ROI when raising seem high and I would call this down, even though 99xx and TTxx must be small part of his range even at the river imo.
I think that a case can be made for a flat here. We are really deep and it is very difficult for him to have one of the house that we beat (T3, 93, 53). If board texture was different I would be making a raise but the absence of 3s in a tight preflop range like that makes me lean to the call.
I think this is a good call. You have accurately identified that you should be ahead most of the time here, but also that most of the hands you beat won't be calling a potential raise. Against a stationy villain I wouldn't mind some sort of funky min-raise or something, but against a TAG guy like this, flatting and winning looks good (nitty though it feels).
If you c/r the flop with mid set and he just flats it looks like a heart draw a lot. I'd expect him to jam top set on this board with a FD out there ~100% of the time. But as the 3rd heart drops OTT I would c/c. If he decides to check behind the river but jam on river as board pairs, I would consider folding most of the time depends on the sizing.
