Flopped TOP set vs Flush (what is the best decision)

Hi RIO,

Recently i have encountered a hand at low stakes game ($0.25 / $0.50).

Both Villain and me with 100bb.

I raised 3X at CO with Qc Qs Ad Tc and all folded to BB who 3-bet me and i call.

The flop came Qd 7d 4d, VILLAIN leaded with pot size bet and i decided to re-raise as i had the Ad as blocker.

Villain shove and i call.

VILLAIN had Jd 9d 8s 7s flush, Turn was a Ts and river was an 3c. Villain won with J high flush.

Can someone advise me if i played correctly and at higher stakes will player shove with J high flush or its a right play??
