50 HU second nut flush got raised on the river by slowplayed nuts?

SB: $134.24
BB: $52.57 (Hero)
Preflop ($0.75) (2 Players)
Hero was dealt Q 3 9 9
SB raises to $1.25, Hero calls $1
Flop ($3.00) J 4 A (2 Players)
Hero checks, SB checks
Turn ($3.00) 9 (2 Players)
Hero bets $2, SB calls $2
River ($7.00) 5 (2 Players)
Hero bets $6.68, SB raises to $26.72

I don't see him bluff-raising like that ever given that he has showdown value a lot which means if he has nut flush blocker he's more likely to call than raise. On the other hand he should be cbetting nut flush on the flop the vast majority of the time or raising the turn. What is it then? Straight flush?
