Villain 23/13 "ABC reg"
Triple barreling seems to tell a better story. I was 'confused' by the A turn which in fact doesn't change much as villain calling range on the flop has a lot of flushes, sometimes KKQX, QQKX, KQXXdd, JJXX. But I can represent an "overkill" (nut flush + top set) hand by checking on the turn and raise AI on the river. Which line is better?

Bet turn, river raise does not rep much because we checked back turn, and he might think he is inducing with the small bet.

I like the bet bet bet line and make a not if he calls down with any flush.
Its likely that villain has a flush, because we are blocking 2 pair here. So only calls should be flushes and JJxx. On turn where villains stack is little bit over pot, I think if we look at the population tendencies, villain calls K-J high flushes for sure and perhaps folds JJ since you rep so heavily AA. But yeah, make a note if villain calls any flush, if calls down T or lower, you can get nice value against him with good hands.
And I would have bet-bet-bet
Bet/bet/bet is the default line for sure. I don't care if I overkill the board if I would have topset + the nut flush as we want to be called by lower flushes or KQxx so you're right.
There might be situations when we can slowplay the nut flush but I think this is one is not.
