Not really sure if I should be raising the flop. I have good equity vs most hands, but then again I'm not super happy if I get 3bet. And if you would be raising the flop here, would you be barreling blank turns?

I'd like to see a 3-bet preflop here.
On the flop you don't want to reraise. Just be thankful that he announced his hand (set of 9's, T8 straight -- those would be the most likely) and gave you such a good price to outdraw him. You're a slight equity favourite against his range so getting it in on the flop is going to be a winning play. I just think you'll do better by just calling and playing turns and rivers in position. You're not folding on any turn cards. The main issue is if you lose action from straights on flush cards, but that's not even all that likely since many players just won't fold straights easily.
One more point about reraising... if you do reraise the flop here you're essentially making it much easier for your opponent to play his hand. You deny yourself the chance to play in position and possibly making your opponent make some pretty big mistakes, rather than just getting it in on the flop and he's probably not making a big equity mistake at all.
