I don't think he'd 3-bet 44, 77, 88, or 99 so I really doubt he has a set. But it's plausible he has some kind of suited connector like 98s that's now turned 2 pair. Or maybe JTdd/JTss as well.
I block both nut flush draws on this board so I think it reduces the # of total combo draws he can have.
That being said maybe villain is playing KK or QQ this way for protection or has some big semi-bluffs in his range as well like Txdd and Txss.
