Fold river with 2nd nuts?

Blinds: $0.02/$0.05 (6 Players) BN: $6.38
SB: $7.20
BB: $9.92 (Hero)
UTG: $5.00
MP: $13.31
CO: $5.00
Only 22 hands on villain who is 32/23 FWIW
Preflop ($0.07) Hero is BB with K 4
4 folds, SB raises to $0.15, Hero calls $0.10
Standard i think. SB is going to be opening a lot of hands and i am going to be flatting a lot of suited combos
Flop ($0.30) 4 J 3
SB bets $0.10, Hero calls $0.10
I dont have a raising range here so just call expecting villain to give up on a lot of turns. He is though presumably betting merged, so should i actually be looking to raise this for protection even in position?
Turn ($0.50) 4 J 3 8
SB bets $0.36, Hero calls $0.36
The sizing suddenly makes me think villain has also picked up a draw. but he's certainly be betting things like AJ, overpairs and sets for value
River ($1.22) 4 J 3 8 T
SB bets $1.17, Hero raises to $2.93, SB raises to $6.59 and is all in, Hero calls $3.66
I feel like i should raise here for value with the 2nd nuts, but when villain 3 bets me all in should i fold? At the time i knew it was going to be an A high flush but i reasoned that he could potentially be going for value with a Q high flush. In retrospect, villain is uncapped so can have things like AKd that i dont so is going to have more nut hands than me
Final Pot SB wins and shows a flush, Ace high.
BB lost and shows a flush, King high.
SB wins $13.80
Rake is $0.60

Should i be folding to the 3bet jam OTR given villain's nut advantage?
