100NL - set facing turn raise in limped pot

SB: $106.25
BB: $100 (Hero)
Villain just sat me with a full stack.
Preflop ($1.50) (2 Players)
Hero was dealt 6 6
SB calls $0.50, Hero raises to $3, SB calls $3
I raise preflop for value after he limps.
Flop ($8.00) 9 6 A (2 Players)
Hero bets $5.06, SB calls $5.06
I value bet my set.
Turn ($18.12) 9 6 A K (2 Players)
Hero bets $11.74, SB raises to $40, Hero calls $28.26
Flush comes on the turn and I get raised. He still could potentially be check raising twopairs for value and shoving them on the river?
River ($98.12) 9 6 A K 5 (2 Players)
Hero checks, SB raises to $57.19, and is all in
78, another potential draw on the turn gets there. I folded thinking villain either has a flush or 78, but how often do you guys think villain could be shoving worse for value or bluffing?
